I wanted to know if I change from a 3 column (light and lucid) to a 2 column template on the fly, will any harm be done to my mods. I understand I may lose some functionality but if I decide to go back to light and lucid, will my existing site be the same (same colors etc) or will it be the standard light and lucid again from scratch?

The best way to answer your question is.. it all depends.

X-cart uses 2 basic stylesheets,
main.css controls all of your colors and settings for anything that is not "theme" specific.
altskin.css controls everything for that particular "theme"

If you have modified these then the changes you made will show up accordingly. In other words, each theme has its own altskin.css but they all use the same main.css. Anything not called out in altskin.css reverts to what is in main.css.

Each theme also has .tpls that are different from the ones in the common_files folder, and just like the stylesheets, if there isn't a different .tpl in that theme it uses the default one in the common_files folder (which is where main.css is located as well).

If you are simply changing from "light and lucid" 3 column to "light and lucid" 2 column, then just check which .tpls are different and adjust them accordingly.

If you decide to revert back, any changes you have made to the main.css and the files in the "common_files" folder will show up when you revert. Make a backup before proceeding!
