Is there an easy way to change how the invoices are displayed?

What would you like to change? And do you mean e-mail invoices, on-site invoices, or both?

Both. The layout of the invoices are all messed up. The company logo shows up twice (once in a header and once in teh body) and a bunch of other little things that would be nice to clean up.

To avoid the logo showing up twice on the invoice you can eliminate it from the customer email header that is available for tweaking in the 'Store setup' > 'Email notifications' > 'Headers and signatures' section.
Templates that invoices are made of can be found in the '<X-Cart>/skins/default/en/order/invoice/' folder.
Templates that email notifications are made of are stored in the '<X-Cart>/skins/mail/en/' directory.
Some little things (font sizes, spacing etc.) may also be tweaked by editing stylesheets.

Thanks. The biggest problem with this is when there is an update it warns us that the files have been modified and can cause problems. I usually just ignore them but hope in teh future this may not cause a problem.

You can use the 'Custom Skin' module to override the default templates, or develop your own one to keep the core files untouched during upgrades
Also, I believe that you can make changes to the customer invoice layout using the Webmaster mode. It will create new templates that will be overriding the default ones in the separate folder (<X-Cart>/skins/theme_tweaker/). Thus, core templates will be untouched during upgrades.
