I have the XC popup module and it works fine, any way I could make a custom if/then that would trigger it if shipping cost was over a certain price?

Yes, there are few ways.

As a quick workaround.
There is the template "skin/common_files/modules/Popup_Anywhere/popups_settings_js.tpl" which is responsible for the popup window appearance on the page.
Add the conditions there: a page id (e.g., the "$main" variable checking), a shipping cost compare with the necessary value and so forth.
