I have lots of menu items that are in-active, how can I remove them for the back-end list.

To the right from the "Submenu" column, there should be "trash" icons.
Click on icons for the items that you want to delete and click on the "Save changes" button.

On small displays icons may go out of the screen, scroll it to the right.

I have one more question, i remove the main menu item before i move the sub items is there a way to find and remove the sub items

I believe it deletes selected menu items along with submenus, i.e. there are no submenus in the database anymore.
