I noticed for the email notifications that their are notification messages located at the:
skin1/mail/"...tpl" and also in skin1/mail/html/"...tpl" directories.

Do the email notification have to be altered in both areas; is their a difference to which one you edit?

You select which ones to send.

If you speak to customers in html email, then only mod html, if text version, then go there.

There is a setting in your "General Settings" that chooses whether you send customers plain or HTML emails.
