I've got the home.tpl file skinned and looks good:

But I can't find where to make the cart or checkout portion look the same. I thought they would inherit the skin from home.tpl

I've tried changing those tpl files in the customer section but they don't inherit the wrap around of the skin on shop.

I can customize oscommerce with no problem, but this cart sure is a major learning curve just trying to figure out what controls what..

You are using Fast Lane Checkout (FLC). It has its own files including css so you will have to change them as well if you want to use FLC
check /skin1/modules/Fast_Lane_Checkout
