How would I add a drop shadow to the right of the main body of this site?

Create a new table cell on the far right and add a repeating background image.

on the far right of which tpl files? if i add a cell to the home.tpl file it messes up the spacing of the rest of the page.

You will most likely need to do it in rectangle_top.tpl and rectangle_bottom.tpl.
