Eventually I found some files that had a 600 permissions, switched them to 644 and the Payment Configurations worked. Regarding the "Failed to meet PCI-DSS requirements Background payment methods are enabled. To take X-Cart out of PCI DSS scope you must disable the following payment methods:
AuthorizeNet - AIM" message, I guess it won't display after disabling Authorize.net and enabling X-Payments-Authorize.net method.
