I don't think it would be any more difficult than any other skin. If you'd like to email us with details on your customizations we could better advise (
http://www.bcsengineering.com/contact_us/). If you'd prefer we could also quote the implementation as well. We've used it on several very customized sites without issues but there was some extra work, as with any new skin, in implementing the customizations in various places.
