I wouldn't compromise the look and functionality of your store simply for the minimal boost in SEO that moving the code slightly up the page will provide. You are still going to have all that JS up top anyway.

Plus, the left hand column is the natural place people look for navigation, moving everthing to the right may end up ticking off your customers
