The module has two different modes for mapping X-Cart categories to eBay categories, you can see examples of both here:

I would recommend experimenting with both to get the desired level of control over your mappings.

This error is most likely being caused by incorrect file permissions. Make sure that the ebay_bulk_files directory (and all subdirectories) in your root X-Cart folder are set to permissions 775. If you still experience this error, update the permissions to 777.
