If you back your work up first, you're not going to lose it.
But if you install a new template, then yes, you are going to replace any changes you have made to template files.
You are not on your own though - this forum is the best friend you can have - but you need to be prepared to go in and find the answers - you are not the first person to start an x-cart design job from scratch - and so this forum has every answer you need to get started. Have a look for the newbie guides, particularly Balinor's template editing guide - it will get you off on the right foot.
The learning curve is pretty steep - so my advice would be to consider that a professional can do in minutes or hours what is going to take you days or weeks to do and then you can be trading sooner and earning money.
