I would like to remove a couple of links, but seems they are in dialog tools, which I believe are called from the DB?

Is this correct? And if so which table? It's difficult to find them.

nvm they are in include/product_modify.php

so why am I modifying PHP to remove these links? Seems odd.

Side links are build from within the php scripts yes. They are different for the different pages and yes sometimes you need to modify php files to get what you need. You can also scan the template with an if statement to not list whatever you want to hide but I think it is a lot more easier to just comment it out in the php
