XML Sitemap Problems

In 4.2 I'm having some out of the ordinary problems trying to generate an XML sitemap. In the past I used XML-sitemap.com with success, but since using 4.2 it doesn't seem to like my new site. I have the clean URL's properly enabled. I've tried other sitemap generators and get many, many broken link messages. Have others' had problems like this, any suggesstions? Thank you.
