Is there anyway to modify x-cart to match my joomla template? The biggest thing is the menu. Here's the template I'm currently using in Joomla:

And I have installed the newest version of x-cart, just have not made it available yet, so the shopping car linked from that page is not the one I will be modifying.

Sure, you can make X-Cart look like anything you want, you just need to edit the templates :) There is no 'automatic' way to load a Joomla template, no. You would need to pull the images/colors/graphics out of the joomla template and edit your X-Cart stylesheet and templates to match.

You would take the menu code and put it into the appropriate places in the X-Cart templates.

That's the issue I'm running into. I'm not sure where the appropriate place is. The menu is done in CSS and called through the template HTML file. Not only can I not find the appropriate codes, but when I think that I do, I have no clue which file to input them into.

For the record, this is only my second time dealing with x-cart. Until this point, my boss (the actual dealmaker) has done all of it, but unfortunately his experience only includes color changes, and he has asked me to attempt to make it match the rest of our site.

You may want to consider hiring someone to do this for you. If you aren't familiar with the X-Cart template system, a project like this is apt to give you an ulcer :)

Unfortunately, I am the person hired to do this. Well, not just this, but managing our websites is my job, and he expects me to handle it. Hiring someone is out of the question.
